A día de hoy el ministerio holandés correspondiente indica explícitamente que no da derecho a la bandera holandesa.
"An ICP is expressly not a proof of nationality and registration such as the Certificate of Registry is, and it does not give the right to fly the flag of the Netherlands."

Antes si, aunque el certificado, al no ser expedido por el estado, podía no ser reconocido en algunos países fuera de Europa.
