Os copio el correo electrónico recibido, han tardado poco pero la respuesta no es la deseada, salvo que me comentéis otra cosa. Luego lo traduzco y lo copio en español.
No ha contestado a todas las preguntas que formulé pero creo que esta jurisdicción puede ser descartada, ya me diréis los que tenéis más experiencia. La cosa puede pasar por constituir una sociedad estonia que sea la titular del barco.

Ref to your e-mail regarding matter please be informed that according to Estonian Maritime Safety Act ( Maritime Safety Act – Riigi Teataja ) all receational crafts (with Loa from 2,5 to 24 meters) shall be registered in the Traffic Register or Ship Register in order to navigate at sea and on inland waters. This requirement does not apply if the recreational craft have been entered in the corresponding register of another state.
Estonian Maritime Act states also that only a natural persons permanently residing in Estonia or natural persons who have obtained a residence permit in Estonia and legal persons registered in Estonia can enter recreational craft in the corresponding register. If the owner of a recreational craft is not a person specified above, the owner shall appoint a natural person permanently residing in Estonia or a natural person who has obtained a residence permit in Estonia or a legal person registered in Estonia as the authorized user of the water craft who is entered in the register.
E-residency status don’t give any advantages in particular case.
Before registration there are obligatory to carry out pre-registration survey and if the craft correspond to all requirements we issue a survey report which one is bases for future registration procedures in the Traffic Register (

In connection with pre-registration survey there are mandatory to present document(s) clearly prove the ownership and also technical documentation (like Declaration of Conformity, certificates, owners manual, etc.) if applicable and proof of VAT payment. Certainly the craft must be withdrawn from previous register.
If particular reacreational craft will be purchased/imported from third countries (otside EU) there are mandatory that the craft correspond to requirements of EU directive of reacreational crafts and appropritae documents shall be presented (Declaration of Conformity, craft must have builders plate with CE sign, 14 digit identification number etc.).

vslo@transpordiamet.ee with copies of appropriate documents for preliminary review.
State fee 64,00 euros shall be paid in connection with registration in Traffic register and 40,00 euros for calling inspector on site (but it may change due to legislation and organizational changes during the year). Technical surveys shall be conducted in Estonia. If the owner of a recreational craft applies for the technical survey of the recreational craft staying in a foreign state, the owner shall reimburse the travel expenses of an expert or supervisory official which are to be calculated in accordance with the procedure established pursuant to subsection 44 (5) of the Civil Service Act. Please also note that due to Covid-19 pandemic our inspectors do not travel and don’t carry out inspections abroad at the moment.
There is no yearly fees or any other taxes. Periodic inspections are not required (only in case of charter activities).
Recreational craft may be navigated by a person who holds a certificate of a skipper of recreational craft, or has professional education as a deck officer or as a deck officer of an inland vessel (a certificate of a skipper of a recreational craft is not required for navigating a water craft with a sail area of up to 25 m2 or engine power up to 25 kW if the water craft is navigated during the daytime and in adequate visibility at sea not further than 5 nautical miles from shore). A certificate of a skipper of a recreational craft issued by a Member State of the European Union or a state which is a contracting party to the EEA Agreement are recognised as a document certifying the right to navigate recreational craft of an Estonian citizen or a person with a residence permit in Estonia.
